i believe that the idea of herd immunity completely collapses if what we consider a herd is a city with a few million people and the virus thus has the chance to mutate into something completely different until the last herd member gets infected

exactly, but only with vaccines, because if everyone is vaccinated then spread of the virus is interrupted long before it gets a chance to mutate into something that the vaccine did not prepare for
